Town made it seven Championship games unbeaten as second-half goals from Alan Lee and Matt Richards gave Blues victory.
Man of the match Lee levelled the scores midway through the second-half with his first goal at Portman Road after Michael Ricketts had put the Clarets ahead with a cool finish on the stroke of half-time.
It was the Republic of Ireland international who earned Town's winner as well, the January signing from Cardiff brought down in the box by Micah Hyde seven minutes from time, Richards scoring from the spot for the third time this season.
Shane Supple got the nod over Lewis Price in goal with Ian Westlake coming in for the injured Gavin Williams in midfield.
Gifton Noel-Williams had the first opening of the game, lifting his shot over the bar after Ricketts had set him up.
Westlake picked up a yellow card for a foul as Town started sluggishly, Fabian Wilnis giving the ball away with a stray pass outside the box, Richard Naylor rescuing the situation with a terrific tackle on Noel-Williams.
Wayne Thomas went into referee Darren Deadman's notebook for a foul on Alan Lee, Darren Currie sending the free-kick inches wide of the far post as Naylor threw himself at the ball.
Ricketts sent a header wide from Jon Harley's cross in a rare Burnley break, while at the other end Currie sent a 30 yard drive over the bar, Owen Garvan repeating the feat after a long run seconds later.
Brian Jensen saved comfortably from Currie's long range shot, then the Burnley 'keeper watched relieved as Scott Barron's cross hit the post and ended up in his arms.
On 40 minutes, the 'keeper had a much larger slice of luck, Westlake's cross headed against the inside of the post by the impressive Lee, Jensen jumping out of the way of the ball as it threatened to rebound into the net off the Dane.
Lee carved out another chance with a terrific run down the right flank, his cross cleared by Thomas as Matt Richards threatened.
Burnley's one effort at goal in the first-half saw them go in at the break ahead, Ricketts sidefooting past Supple from 10 yards.
Westlake had a shot charged down in the box with Town claiming a penalty, Currie having the final shot of the first 45 minutes, Jensen saving comfortably.
Joe Royle pushed Naylor up front at the start of the second-half with Sito replacing Westlake and Wilnis partnering Jason De Vos in the heart of the Blues' defence.
A late challenge by John Spicer saw him become the third Claret to be booked as Town pressed for an equaliser, Barron and Richards sending long range strikes well wide.
Currie exploded a shot straight at Jensen from the angle, John McGreal cleared from his goalline as Lee beat Jensen with a flick before Town got back on level terms, Lee showing all his strength to spin and fire into the roof of the net from close range on 62 minutes.
Blues continue to swarm all over the Clarets goal and Naylor prodded the ball over the bar from six yards after Currie's pull-back, Juan then failing to connect properly from the edge of the visitors' box.
Spicer set up Ricketts as Burnley broke out of their own half on a rare foray, the England international failed to trouble Supple with a chip though.
Sito tested Jensen with a left foot strike before Town got the vital breakthrough, Lee brought down in the box by Hyde. Thomas was sent-off for dissent and Richards did the rest from the spot.
Jensen smothered Lee's strike from 12 yards as Blues looked to tie up the points, then the Danish 'keeper saved well again from Lee as the Town striker continued to prove a real handful for Steve Cotterill's side.
Jensen was lucky to stay on the pitch when he elbowed Lee in the back of the head in time added as Blues moved above Burnley in the table.
